Should I start out with the start of video game series or should I go a system further with better everything in the series but not truly understanding the story?

Your gonna find that they hardly ever pull over a story into the next generation with NES games. So basically do you want to play the harder more fun versions or the prettier but not always better versions.

I always tend to start at the beginning of the series and move forward.

Ya I usually do that too but Im not sure very sure cuz like SMB 1 is really no different from SMB 3 except for gameplay and everything except the plot

SMB - Doesn't really matter as there's not much story continuity.
LOZ - If you try to make sense of the mythology you'll want to shoot yourself.
Punch Out - Whatever you want.
Ninja Gaiden - I haven't played the new ones, but I assume you could those without playing the old ones.
Metal Gear - Start with Metal Gear Solid. You don't have to play Metal Gear or Solid Snake as both are summed up (and power phrased) in the intro of MGS. Definitely pick up the new box set that just came out of MGS 1 2 and 3. Play MGS4 dead LAST. I can't imagine anyone liking the story if they haven't played the others.
Metroid - There's a loose story among them, but each is really stand alone.
Final Fantasy - There's no continuity for the most part. Play them in whatever order you want.
Contra - Someone else on here knows better than me.
Indiana Jones - I have no idea why this is even listed here. Most of the Indy games based on the movies sucked. The original titles had some good ones though, but they don't follow an order.
Mega Man - Play whatever order you want and ignore all the threads about Zero/Bass that are on here.
Bubble Bobble - Speaking from experience, whatever order you want.
Double Dragon - The thing is, Double Dragon vs. Battletoads is a prequel so play that first.
TMNT - Just play the arcade style games. However there's no overarching story.

Im really not sure where I truly want to start with video game consoles like I really want to start from the beginning ones like Atari 2600 , Atari 5200 a.k.a The Controller Bomb , Intellivision , Coleco Vision etc.

For Megaman, stick with the classics. For Castlevania, newer ones are better in some ways, but the old ones are still great games. Figure it out for yourself, I dunno.

Every now and then I'll go back and start with my 2600 and then gradually move back up to my newer stuff. I usually didn't make it though due to the massive amount of NES games that I owned. So lately, I start off with my SNES.
