I've been playing through Mischief Makers lately, one of the great unknown games for the N64. Some of the boss fights are immaculate, but my favorite is probably Cerberus Alpha. At severpoints in the fight, you're riding a cat riding a missile.

Mischief Makers is awesome. I like the gigantic explosion the bosses burst into when you beat them. It has also some great comedic moments. Wich is kinda rare in games.
