This is a thread to talk about games that mess with players' expectations or rules (like Psycho did for movies). Here are some examples I've come up with. What are some more you can think of?
#1: Super Mario Bros. 2/Lost Levels.

#2: Eternal Darkness
What is real? Eternal Darkness had a sanity meter that dropped when you encountered enemies; if it dropped to low you'd start experiencing a loss of reality. A description from the N-Sider preview of the game:

This new feature allowed the developer to prank the players in all sorts of ways. One particularly devious prank was [SPOILER:1a684d84da]an early congratulatory game over screen in the 3rd chapter. I've heard that someone actually returned the game saying it was too short only to be explained to by the store clerk that they'd been pranked.[/SPOILER:1a684d84da]
#3: Gradius 3
Gamers should all know the Konami code. It gave great things to players who used it except in the SNES Gradius 3 where upon entering the code [SPOILER:1a684d84da]your ship explodes.[/SPOILER:1a684d84da]

I'm playing through Eternal Darkness for YouTube (someday I will be awake enough to upload the rest of it). The best one was "Delete all save games? Y/N" "Deleting all saved games, please wait..."
Metal Gear Solid was probably the innovator of screwing with the player. "I see you like Castlevania..."
Secret of Monkey Island was fun with this. At one point Guybrush falls off a cliff and it gives you a standard Sierra style "Game Over...Restore/Retry/Quit"...only to have him bounce back up and land safely. "Rubber tree." The Stump is also a nasty trick (it asked you to insert Disk 42, 27, and other impossibly high numbers). Breaking the fourth wall was a highlight of the series, so a lot of later games did it too.
Hell, go read the Mystery House review right here on Sydlexia.com for an early example. If you swear at the game, it quits on you for being rude.

Resident Evil 4: You can recover health by using fish which you could get by shooting them. If you shot at the fish in the lake too much you would be eaten by the Del Lago.
Zelda Wind Waker: If you break a vase in first floor of the rich mans house on windfall island you're forced compensate him.
Metal Gear Solid 2: Raiden.

Soulcalibur V: Jumping ahead 17 years in the continuity, removing many of the fan favorites in favor of new characters.

There was that Penn and Teller game solely designed to prank players, like the bus driving game where all you do is veer slightly right and drive for a million miles until you earn one point.
Smoke and Mirrors was the name, I believe.

It was never released, and the mini-game you mentioned was Desert Bus. The Escapist does a charity where people pledge money towards how many points someone can rack up in the game.

I guess Cave Story to an extent.
Would you like to take the Machine Gun?
Now you can't get the best weapon.
Would you like Booster 0.8?
Now you can't get 2.0 or get the best ending.
On first playthrough there is no way to know this. Hell if the game came out 20-25 years ago i bet people would still not get the best ending. It's a bit cryptic.

It's a Schrodinger's Cat thing. He isn't alive or dead until you observe him. You go check on him, you see him die, so he's dead. You ignore him, he shows up later alive, so he's alive.

Same here. Cave Story was a hella fun game, but I fucking hate how Japanese (and to a lesser degree, American) developers do the whole "good ending" shit sometimes. I'll find out years later that I got the bad ending because I picked up item 2 before item 1 and finished the game 2 minutes too late, so all of the characters die at the end or something, while the "real" ending is all happy and flowery, and ends when a Pop Tart shoots out of an empty controller port.

There was a game on the 360 that came out 2-3 years ago. At the end, it would ask you to delete all your progress in order to complete the story (i.e., the world being destroyed, or restored, or some Cosmic Puppets-esque thing). I think it was Nier, but don't quote me on that.

reminds me of hitting the RESET button on the genesis when trying to beat a stage on X-Men.

Holy crap, I remember playing that game! Never got that far, though; anyone who knows me knows I suck at any game that isn't Elder Scrolls or Super Smash Bros.
