I liked the Gex series. Wasn't "panned" but the first game WAS originaly 3DO exclusive. It also had a good soundtrack IMO.
I still own the games. I have Enter the Gecko for the N64 though, so I'll use an emulator to see what got changed from the PSX version.

The arcade is obviously better, but Jungle Hunt 2600 is still fantastic as well.

The Ubisoft game XIII. Everyone I've mentioned it to has either said they heard it was crap or that they thought it was boring, I know that gamespot gave it a piss poor review aswell. I love it, it's full of charm, has a compelling story, solid gameplay and it's nicely challenging.

Off the top of my head, this is what was changed.
Poltergex and the three extra stages were dropped and replaced by the Titanic stage.
Gex has a lot less quotes in the N64 version.
I think there were less bonus stages too.
Some music was taken out. The most noticeable example is Mooshoo Pork, who had his own music in the PSX version but had Circuit Central's stage theme in the N64 version.

I liked Silent Hill Homecoming. In fact I loved it.
Was it as good as the others? No, though I liked it more than Silent Hill 4, I'll give you that. Silent Hill 2 will remain the best Silent Hill game, but onto the point, I think Homecoming got a real bad rap, and I think half of the reason is most Silent Hill fans are Japanophiles who were just upset that the game was made by Americans.
It's by no means a masterpiece, but hell, it felt way more like Silent Hill than, for instance, Resident Evil 4/5.
I like how they improved the combat...now I know Silent Hill isn't about the combat, but the fact is, if a game is GOING to have combat, then make it halfway decent? In every other SH game, it was pretty damn stiff. That was always a weakness in the series until Homecoming. It's also nice how the melee weapons aren't totally outclassed by more powerful ones, which is typical. In Silent Hill 3, for instance, once you got the pipe, you'd never use the knife again, and once you got the katana, you'd never use the pipe.
In Homecoming the knife, pipe/crowbar, and axe still had their uses.
But overall I felt the game captured the atmosphere of Silent Hill fairly well, especially considering another company made it. They tried their best and it was bona fide.
I wholeheartedly agree with this, especially on your analysis of why a lot of people hate it. Also, I like how they improved the combat system as well; and I think that part of that is because characters in the past were more ordinary everyman types, wheras Alex got some "military training" with weapons and such.
Also, I'm a pretty big fan of Friday the 13th on NES.

I've always had a soft spot for Bart vs. The Space Mutants (and Bart vs. The World, but I don't think that one is reviled quite as much). Maybe it's just the nostalgia of so many wasted afternoons beating it, but I've always found the campy and absurd plot and goals a lot of fun, and the gameplay doesn't feel nearly as bad to me as a lot of people say. (Syd is right though--the fact that the invading aliens aren't Kang and Kodos is ridiculous and inexcusable.)
I also really, really enjoy the first TMNT for the NES. Although it took me a couple times to learn the pattern and the way through, the dam level never seemed to frustrate me. I liked playing as all the different turtles, and the different buildings, sewers and paths to explore.

The Adventure games, no, but every 3D sonic title afterwards, yes.

The only real trouble with Bart vs the Space Mutants (and Vs The World, even), is the controls. You fix those up, they're both pretty decent games.
TMNT's a good choice. The difficulity is way overrated. People who have trouble with the dam, and particularly people who had trouble with Area 3, just don't know how to read a damn map. Or a dam map. I'll spare you the embed.
I loved The Legend of Kage when I was a kid. Jumping around and killing bitches with infinite shurikens and stabbing other ninjas while climbing trees to a really catchy song, FTW.

Ha ha, me a girlfriend at the time kept getting pissed at the Legend of Kage for being so cheap and kept powering through it over and over, we almost didn't notice when we beat it.

I enjoyed the demo, the controls were a bit wonky but it was a lot of fun.
I was surprised at how much the critics tore it up.

But that's what you're supposed to do with a dark void!

Windwaker is my favorite Zelda game (though now that I've played Minish Cap, I may have to change that) and I loved it when it was new when it seemed everyone else hated it. It's one of the few Zeldas that held my interest long enough for me to finish it.

Windwaker was about 75% of a good game. Ended way too soon for me. Too much Tingle and Triforce hunting at the end too.
I love WW but it was obvious they tried to artificially extend the play time. It really could have used an extra dungeon or two.

I don't get why everyone hates Tingle so much. He's an incidental character at best. For that matter, I must have the patience of a saint since I didn't think anything of Navi either.
I'm not a bad enough dude, but I am an edgy little shit. I'll do what I can.
As for Navi, I think it was mostly her constant expospeak. Like you need to be reminded every 2 minutes what you need to do. Yes, we know, Navi, no need to bug us. If we need you, we'll come to you.

Dark Void is a great game! I bought it when Gamestop was doing their Game Day's sale.
I liked the Army of Two games which has mixed reviews throughout. It's fun and the back to back situations are great.
The Kane and Lynch games are great and Kane and Lynch 2 got the offline arcade mode right. It's to bad, everyone thinks it's just terrible.

Sonic Unleashed. It certainly had its flaws, but I didn't think it was as horrible as everyone makes it out to be. I'd have to also say that it has some of the best music I've ever heard in a game.
So here's to you Mrs. Robinson. People love you more- oh, nevermind.
