According to an interview in the French magazine Black & White—the "official magazine of Michael Jackson"—Jackson's composer and musical director Brad Buxer says Michael was responsible for some of Sonic 3's compositions. The themes that appear in Sonic 3 and some of Jackson's own songs are not a coincidence.
As for Sega and Sonic the Hedgehog lead Yuji Naka's caginess about confirming Jackson's involvement? This may be your answer.
And if he is not credited for composing the music, it's because he was not happy with the result sound coming out of the console," Buxer said. "At the time, game consoles did not allow an optimal sound reproduction, and Michael found it frustrating. He did not want to be associated with a product that devalued his music.

Actually, Jackson provided his voice on the Simpsons but he wanted compensation for singing, so they instead opted to get someone to sing like him than pay anymore, which he signed off on.

According to the DVD commentary he was contractually forbidden to sing. That honestly makes more sense to me considering he didn't want his name in the credits for his speaking role or penning the song at the end. I think he would have flat out refused to be part of the show at all if compensation was the issue. I'm also pretty sure Fox would have green lit any amount he asked for given the show's popularity and the publicity it would have drawn.
I'm also not convinced that Michael was anything more than casual influence on Sonic 3. Just because one person confirms it doesn't mean it is true. People are known to embellish stories to make them more interesting. The Sega16 article just cemented that belief for me.

You're probably right on that Jackfrost, I just heard the story a long time ago and got the details mixed up. Michael actually seemed like a pretty cool guy overall, so it would make more sense.

I remembered Sonic 3 being sub-par myself, but I downloaded on XBLA yesterday out of boredom, and it is definitely a lot better then I remembered. Kind of short, but still a lot of fun.

That was bugging me too, so after doing some extensive research, AKA, reading some of the YouTube comments I found out it is from Sonic the Hedgehog Megamix, some multi person remake of the first game, although it actually looks pretty good.

that might be your opinion, but I don't see any sort of tome anywhere that has "sonic games are terrible" written in stone, as handed down by the voice of god, channeled through a burning bush.
