Indigo Prophecy is pretty good... until the story begins to develop. Pretty sad, actually. Not a horrible game, but I actually sold my copy, and that's saying something.
Animaniacs for the SNES is a great game. It's challenging, but it's not so hard to the point where you feel like giving up; it actually draws you in and makes you wanna play more (at least for me, it did). I only started playing this for the first time a few days ago because I borrowed a copy from a friend of mine, and I was shocked that I never played this when I was younger!
Animaniacs is made by Konami, so it's no surprise it's awesome. Like TMNT 4: Turtles in Time, it actually makes you feel like you're in an episode of the cartoon on which it's based!

Final Fantasy VIII.
I know I'm going to be repeating myself again, but damn, it is a great game. Unfortunately, it had the distinction of coming out after FFVII and people expected it to compete with it... Which it didn't, thankfully.
Also, I cannot think of any other games that were underappreciated. I will come back later.

I enjoyed FFVIII a little more than FFVII at the time, I can't really put my finger on why.

Specifically, blame the head offices in Japan. A lot of the problems that Sega had in the mid-90s were specifically due to the jealously and embarassment the Japanese executives felt over the successful marketing of the system their American counterparts had managed to pull off. A lot of really bad and really counterproductive decisions were made, and it's rather depressing.
