Only 3? Well, these are some in no particular order (other than being numbered hierarchically):

1) The Phantom Forest - FFVI (SNES)
2) the reaper song - Shadowgate (NES)
3) the overworld theme - Crystalis (NES)

I much preferred Sonic Adventure 1's soundtrack over two, my favorites off of there being 'Open Your Heart', and 'It Doesn't Matter'. Shadow's theme in SA 2 was really cool too.

As for scores, definitely Ocarina of Time, particularly Zelda's Lullaby, Song of Storms, and Gerudo Valley. There shall also always remain a soft spot in my heart for the original Mario soundtrack.

1) Ninja Soul - Shinobi 3
2) Round 1-1 - Streets of Rage 2
3) He Runs - Shinobi 3

Yuzo Koshiro is a genius, and I like music from Genesis games for their typically heavy basslines.

- Resident Evil 2 ending B theme

- The song that plays in Mega Man X when Zero dies (It's hard to choose which song from ANY of the MMX games is my favorite, but this is the first one I heard that made me fully appreciate the musical contributions from Capcom in their video games, and they have a lot of great music!)

- Gerudo Valley theme from Zelda: OoT

Victory Goal 97 Theme I never played the game but this is still bad ass.

Brothers in Arms: Earned in Blood: Memoria (Track #9 on the link's flash player, god they timed that song just right so that I choked up)

That slow theme from Illusion of Gaia (don't know the exact title)

"Downstream" from Braid

So here's to you Mrs. Robinson. People love you more- oh, nevermind.

Number 3 (second runner up):

Number 2 (first runner up):

And our winner:

Thou, because I am wroth, be not dismayed, for I shall win the strife, whoever circle round within for the defence. This their insolence is not new, for of old they used it at a less secret gate, which still is found without a bolt. Above it thou didst see the dead inscription; and already on this side of it
descends the steep, passing without escort through the circles,
One such that by him the city shall be opened to us.

I got 3 more. I love VG music too much to have just 3 favorites alone! Hope this bumping doesn't annoy anyone... Anyway!

1. BlazBlue: Calamity Trigger -- "Love So Blue" (The voices near the end are somewhat annoying, but the music itself rocks!)

2. Infinity Mijion's theme song from MMX6 (It's the final countdown!!!)

3. "Moon Night" from X-Men: Children of the Atom (Kinda calming at certain parts, IMO.)

Three of my favorites:

This one's gonna sound like I've only ever played two games in my life, but...

Mega Man 2 - Wood Man
Mega Man 2 - Dr. Wiley Stage 1
Chrono Trigger - Magus' Theme... I used to go up and talk to him at the End of Time (when I decided to let him live that is, I usually liked to kill him off because I'm a dork and thought Frog deserved it, Dark Matter spell notwithstanding) just to hear his music.

Honorable mention: Link to the Past - Beginning of the game, castle sequence with the audible rain on the roof...

The correct answer is:

1. Mega Man 2 Wiley Stage 1.

2. SF2 Ryu level music

3. Tetris

Honorable Mentions: Bionic Commando Theme, Kingdom Hearts "Simple and Clean" in either english or Japanese, and the music in Mike Tyson's Punchout.

Lavos' Second Form is actually called World Revolution, sorry, I'm just a massive VG music geek...
I've actually arranged a few songs into a full quintet song, got me a B- on a test

I'm embedding videos this time.

1.
(Not the entire song and cuts off at around 1:18, but it's my personal favorite part of the final song from Contra 3. I tried to find a better link.)

2.

3.

Three more to add to my first list: (These are all recorded songs featured in games, and not midi or soundwave table based game music like my first picks.)

"Still Alive" - Portal. (I know the song has been played to death, but I still love it.)

"Increased Chances" - Full Throttle

"Paint It Black" - Twisted Metal Black
It's the Rolling Stones, you know the song, I don't need to find a link for you.

Ghostbusters - Any Ghostbusters game ever has the theme in it, and you can't deny the awesomeness of the song

Malabar Front - A great song used in the game inFamous, made by one of my favorite 21st Century bands so far.

600 AD - Almost everybody I know say that Frog's Theme in Chrono Trigger is the best, but 600 AD always won it over in the battle between the two, dunno what it is, but it's just a better song in my opinion.
