I'm probably 100% certain there is a thread for this but I was listening to my Chrono Trigger music CD and decided to ask without necroing a thread - and it might belong in music but frankly I don't care. My top 3 are probably...
Chrono Trigger - Frog's Theme or Magus' Theme
Final Fantasy 6 - Terra's Theme
Final Fantasy 7/Kingdom Hearts - One Winged Angel
Also use this thread to discuss the brilliance that is Nobuo Uematsu or ocremix.org
Go.

As far as favorites are concerned, I have too many. But for nostalgia, I'd say...
Gangplank Galleon ~ Donkey Kong Country
End Credits Theme ~ Wario Land 3
Grunty's Hub World Main Theme ~ Banjo-Kazooie
Also, Dancing Mad is the only Nobuo song that has ever stuck out to me.

My top three in no particular order:
"Beowulf" - Theme from SRW OG
"Knightblazer's Theme" - Wild Arms 2 (And most of the Wild Arms 2 OST for that matter)
Zero's theme - The Mega Man Zero version
If I could I'd list most of the music from Shadow Hearts 1 & 2, and a few more select tracks from the first two Wild Arms games.

Xenogears' "One Who Bears Its Fangs At God" (Last battle theme, pretty mind-blowing)
NES DuckTales' "Moon Theme"
Secret Of Mana's opening theme, which name I can't remember.
EDIT: More three
Chrono Cross' "Scars of Time"
Illusion Of Gaia's "Mu Theme"
Final Fantasy IV's "Red Wings"

Damn, I should've added Liz and Ard's theme. That song was catchy as all get out.

Narrowing it down to a top 3 is nearly impossible though...
Contra 3:The Alien Wars - Stage 3
Chrono Trigger - The Black Omen
Final Fantasy 6 - The Retuners
Ask me again and it'll be 3 different songs

Well, the game is what it is, but that theme is awesome and the heavy metal version by Hellion Sounds adds approximately 900% more awesomeness to it.

Agree, that song was fucking epic. Xenogears had some fantasic music.
I would add:
Double Dragon - Main theme
Castlevania Symphony of the Night - "Dracula's Castle" (not totally sure of the name, but the first song that plays when Alucard enters the castle)
Castlevania II Simon's Quest - "daytime" theme

All of the songs from Ocarina of Time as well. I have the soundtrack album and it is fucking awesome. I can even play some of the songs on my ocarina, which is modeled after the Ocarina of Time from the game.

Instrumental:
Super Mario Bros. - Main Theme
Legend of Zelda - Main Theme
Castlevania - Bloody Tears
With Lyrics:
Sonic Adventure 2 - Live And Learn
Sonic Adventure 2 - E.G.G.M.A.N.
