We've already discussed Gambit's absence, and it's been awhile since I read the comics, but isn't that because he's not an X-Man anymore? Last I read (and admittedly, it's been awhile) he was actually one of the Four Horsemen of Apocalypse.
Also, I know Wolverine's the most popular character, but why the fuck is he the leader? I don't buy it. It's not very Wolverine-y.

Not only is that not right, that's not even wrong. It's a meaningless statement. Saying something is "one molecule away" from plastic is like saying a farm is one letter away from a fart. Water is "one molecule away" from being explosive hydrogen gas. |

When it comes to the younger students Wolverine is actually a pretty big softie.

Correct, Gambit is the current Death. However, he's somehow managed to maintain some sense of his identity when he tells Apocalypse "I am both Death AND Gambit." Currently he's dealing with Mr. Sinister.

When I changed channels to Nicktoons, I was in the middle of what I thought was a preview of Hulk vs. Wolverine (thinking that maybe they were going to show it as a weekend movie or something). It turns out that the promo was for the next episode of Wolverine and the X-men which seems to focus just on Wolverine, Hulk, and what may-or-may-not be Wendigo.

So is this like a follow up to evolution or like, it's own thing or what?

I'm pretty sure they're making it its own beast. Any X-men series that skips origin stories of major characters and starts using guys like Mojo, Spiral, and the Marauders in the first season gets a thumbs up from me.

I need to check this out, especially if it'll use more obscure mutants. I'd be awesome if they remade their own Onslaught arc.
