Aerosmith's Come Together is probably my favorite. Smashing Pumpkin's cover of Clones is pretty damn good, as is their version of Blue Heaven, both on their release, The Aeroplane Flies High.

Rockapella's cover of anything.
Dreamtheater (Machine Messiah by Yes) - I don't think it's recorded but they played a shortened cover of the song as their outro before Yes came out at a Dreamtheater/Yes concert I went to a few years ago.

I saw Dream Theater open for Queensryche a few year ago... for the encore, both bands came out together and played "Won't Get Fooled Again".
Also, Dream Theater's cover of "Sanitarium" is pretty cool.

I usually enjoy covers which sound drastically different from the source material, such as:
The Lemonheads' cover of The Misfits' "Skulls." They took a punk song about one man's enjoyment of decapitating young women and turned it into an acoustic, almost folk-like tune. And there's no way I can make that description seem more appealing.
"My Way" by Sid Vicious is okay, too, but I hate how the opening verse was sung (though that's probably what Vicious was going for. what a rebellious dude).
I remember hearing a cover of Christina Aguilera's "Genie In a Bottle" a few years ago which actually wasn't too bad. I have no idea what band performed it, however. Most file sharing services labelled it as a Fozzy song, but it didn't sound like anything they would play. Thanks a lot, Kazaa.
