Who else thought of a similar idea for duel decks after stumbling on the Divine vs Demonic set? The Ninja could have a R/W deck using some Kamigawa reprints and a more damage/destruction oriented style, while the Pirate uses a B/U deck using several draw spells and discard spells as well as a better defensive lineup than Ninja.

It would still be cool as an unofficial duel set though. I got into MtG in 2006 when Time Spiral came out and because I never checked the WotC site until late 07, I didn't see that. It just came to my mind after seeing Divine vs Demonic. But imagine if someone at WotC got bored out of their mind and actually made it.

First of all, yeah. Really old joke.
Second, as Jeebus said, this was 2008's April Fool's joke
Third, every single Ninja ever printed has been blue or black...they explicitly didn't print any ninja in other colors. Every single Pirate has been blue or black. I don't see why they'd set two decks of identical colors at each other. (anyone mentions Changelings, I shoot you in the face. They do NOT count)
Finally, you got the mechanics backwards. The ninja focused more upon attacking the opponent and disrupting them, while the "pirate" mechanic (Rishidian cards) was focused upon destroying permanents (I've seen some vicious Tribal Pirate decks). That could apply theme-wise too, but those are the strategies the existing cards support.
All in all:

but, a ninja/pirate deck, where the two forces work together would be unstoppable. just like if real ninjas and real pirates teamed up.
I actually had no idea that ninjas and pirates were in magic. has it been that long since I played?

Ninja (not "Ninjas") were introduced in the Kamigawa block.
Pirates I think were in the Mercadian Masques block.

Pirates were introduced in Alpha with Pirate Ship. Arabian Nights then brought us Erg Raiders, Legends brought us Ramirez DiPietro, and Ice Age brought us Skeleton Ship. I used to have a pirate deck, and it was WELL before Masques block.

All of those are retconned to be Pirates (and Erg Raiders and Skeleton Ship aren't..."Human Warrior" and "Skeleton" respectively). The Timmy Ship got made a "Human Pirate" when they arbitrary decided it was dumb to have inanimate objects as creature types...except those all so special walls.
A list of every Pirate currently in the game. Looks like Portal 2 had a pirate theme. Huh.
For comparison, the Ninja

Just because it didn't have the creature type Pirate doesn't mean they weren't fucking pirates.

What ship did Erg Raiders sail on? And I hope you at least had Sindbad in there.
Eh, do what you want (cause a pirate is free...)

They were water pirates like in Legend of the Burning Sands (the Middle Eastern-flavored bastard stepchild of the L5R card game).

Those would be bandits. Or the Moto.
LBS was an interesting setting, but a horrid game.
