Clearly, you haven't been watching the right comedians.

While making a joke about 9/11 itself is (still) pretty much taboo, there have been plenty of middle eastern terrorist jokes since then.
I think the reason they did taper off a bit right after is less because it was proven true, and more because of the comedians' fear of perpetuating a stereotype.
