Seconding Crono Trigger and Glory of Heracles.
Crono Trigger cause it is rightly considered one of the best ever made, and Glory cause its got the good mix of interesting story, engaging gameplay, and a good sense of humor.

Ys stopped being good when they mandated button control.
Izuna is not a JRPG, but still a good introduction for the rougelike genre. I could recommend both of them to anyone looking for a challenge. Just beware that the second game will have you leveling a bunch of characters which can take a lot more time.

I just completed Nostalgia, and it's a fantastic SNES/PS1 style RPG. It's kind of a cross between Final Fantasy and Uncharted Waters.

if you are looking for an epic JRPG style story, I am afraid I can't help you there. However, if are just looking for that style of battle system, and don't mind relatively hard games, Etrian Odyssey II: Heroes of Lagaard is kind of amazing.

This. I recently played through it and it's even better on the DS. It's definitely the best RPG ever made.
The World Ends With You is also a very good game that is fun for hundreds of hours, especially if you're a completionist who loves to collect things.

Yeah, I have Chrono Trigger. I forgot to list it.
I have all the Squeenix DS games. I just don't care for most of them. (Other than FF3,FF4, and Chrono.) I hated World Ends With You and FF12 Revnant Wings.
I'll look into the Dragon Quest games, I forgot about those.

It's the biggest load of shite I ever had the misfortune of stepping in. The game is so bad, that it's like Squeenix threw it on my doorstep, lit it on fire, rang my doorbell, and then ran away. If someone tried to make pain, suffering, and misery tangable items that you could hold in your hand, they would end up looking alot like the "The World Ends With You" game cartridge.
But, that's just my oppinion.

I liked TWEWY up until the third part, because while the character you get paired with is an awesome character, he is fucking difficult to attack with. The battle system was fun, though most of the pins I found kind of unusable, and because of some early pin choices, I was kind of fucked by the time I reached the end game. The top screen controls very nicely, with the exception of the third part, though the pin controls are a little loose at time, and the similar style of inputting attacks can cause the game to fuck you over at a very bad time.
I loved the music and art style, I honestly don't pay much attention to story. The main character is very unlikable in the beginning, I remember that, but he turns in a character you understand, though may not like.
Of course, I am the man who finds all numbered FF games meh at best, so my opinion is probably not valid.

I just pressed towards the enemy using the D-pad unless I felt like paying attention to the top screen. As for bottom screen combat, I stuck with pins that used a slashing motion for the most part. All I'd have to do is constantly slash through the enemy and I'd eventually win.
As for DS JRPGs, I don't own any true JRPGs not already listed, other than the Inuyasha game, and that wasn't all too good. Lost Magic is pretty good, but it's kinda difficult.

The game can be difficult at time, especially if you try to use pins that require complex or strange actions, but I never found it all that hard. And I hate difficult games. But it's kind of common sense to not use more than one pin that has the same attack input. The whole point is to set up a routine of attacks so that by the time you reach the last one, your first pin has recharged and you can go again.
Also, I pretty much ignored the top screen and just button mashed for the most part up there, so it never mattered who my partner was. If you try to pay attention to both screens at once, I can see how it'd be easy to get burnt out.
I thought it was a lot of fun to play, the story was nice and linear and flowed well, and trying to collect all the pins and evolve them was a blast (as long as you have an evolution chart by your side to refer to that is)

The game within itself isn't difficult, unless you crank the difficulty level all the way up. I just struggled a little with trying to get the pins I wanted to activate to activate. This problem was partly brought on by the lack of knowledge about how to properly evolve pins, giving me a lesser variety of good pins in the end game, thus leading me to using a couple pins with the same input.
And that was my problem with the third guy, with the others I could button mash and get up to a level two combo easily, but the guys bullshit with the playing cards, I would rarely be able to get an attack off.

I liked Magical Starsign. The gameplay is slow and average at best, but the dialogue is as good as Earthbound, if you're into that (the makers of this also made Mother 3).

Meh. The story does indeed get better past the first five minutes or so (which is what you described), plus the game has one of THE most fun battle systems I've ever encountered in an RPG. I'd even go so far as to say it's the only RPG I've ever played where I looked forward to grinding.
