I don't know what they were thinking. It's like they had seen the original anime, and had a lot of things from the anime in the movie, but still decided that instead of doing an accurate retelling of the mythos, they would make up their own characters and story and just kinda peter off and do what they feel like. It's also really hard to follow because of this.
Honestly I don't know whether or not I like the film, even if I were to look at it as a separate entity and not an adaption of an old show. It's like three hours long, and it has a lot of things that probably weren't necessary. I'm sure with a few moves in a different direction, they could have made this an all around better movie that didn't drag as long, didn't confuse the hell out of me, and followed the source material a little better.
