As much as I love mario, something me and my friends always joke around about when we play a mario game is that bowser really never learns his lesson. I have dropped him in fire hundreds of times, I have twirled him around and thrown him into bombs dozens of times, but he still keeps it up with the same bullshit, over and over again.

Those chainsaw ladies in RE4 scared the living crap out of me. Before I found out the strategy to beating them easily, I would stupidly stay in the pit and try to beat all the enemies, including the ladies.
Sample:
"Blam! Blam! *Leon getting hit with a sickle* Eyyugh! *running* Blam! Blam! BZZZZZZZ!!! *sound of chainsaw decapitating Leon*
When I realized I was supposed to actually get out of the pit and run back to Ashley's hiding place so that the enemies have to funnel in towards you so you can mow them down with the shotgun, it was a joke. But before then, it was one of the most intense fights I've ever experienced.
I also loved fighting EVERY boss in Ocarina of Time.

The Assassins of F.E.A.R. were pretty cool & hard to fight against.
The ones can climb walls, ceilings, can disappear and fight very quickly, remember ?

The guys in F.E.A.R that turn invisible. I also like the little monsters in Half Life 2 that attach to peoples heads.

Ooh, I also think ReDeads in Legend Of Zelda: Wind Waker are pretty awesome. Not so much them, but the way poor Link freezes up and shakes like a leaf when they let out their trademark chilling scream. His expression is enough to melt one's heart until you realise they're chewing on your head/humping you/whatever the hell they're doing when they get close enough. XD

I always liked the skeleton monster with the rocket launcher shoulders in Doom, so unfair.

Dr. Salvador is the name. He reminds me of Jason Voorhees from Friday the 13th Part 2. He also wore a potato sack over his head before using a hockey mask, believe it or not.
My top two favorites would be Sigma from the Mega Man X games and Ganon from the Zelda games. Honorable mention goes to Ashtar from Ninja Gaiden 2 for looking so cool, but I didn't even remember his name so I had to look it up which means he's less memorable for me.

Eggman was supposed to be Sonic's insult name for him, he's not supposed to call HIMSELF that.
That being said, "E.G.G.M.A.N." from Sonic Adventure 2 is a damn cool song.
